We respect him for being honorable, sure, but this guy is loaded up with bad decisions and he is not wired to think the way that the Southern Lords playing the Game of Thrones think. That in itself wouldn't be such a bad thing if Eddard Stark wasn't in the South playing the Game of Thrones... Ned...
That's what we think about Ned but what do his friends and enemies think of him? Does Tywin Lannister think Ned is as politically savy as Jon Arryn? Does Tyrion respect Ned the way he respects Stannis? Does Jaime feel he has something to prove over Ned? What about Robert?
